Create WHMCS 6 theme from existing WHMCS 5 theme.

We have a WHMCS 5 theme that is written using bootwhmcs as a base. We have this on our live site and now want to upgrade to WHMCS 6. We want a new theme creating, using a clone of the new "six" theme as a base and basically making the new theme look like our existing design.
There will also be a few standalone pages for content, which are currently made using a custom page, and the menu is populated using a hook but we would prefer the newer techniques in WHMCS 6 to be used instead - making this stick to WHMCS developer guidelines is very important, and the theme will pull from the read only six repository (a git submodule of our main git repository for the full site).
The existing code will be provided, but we're looking for it to be created properly, not just copying the theme over and hacking the broken bits! The orderforms are a duplicate of boxes, with overrides for a custom payment gateway which must continue to work.
