Hello!! I have this basic project on R and I would like it in 22:30 gmt+2 :) DESCRIPTION You are given a dataset ([login to view URL]) concerning genes encoding subunits of proteasome, a cell complex responsible for the degradation of waste proteins. You are also given the ideal ACTTCCG pattern for identifying DNA from a transcription factor TF -X. DELIVERABLES [login to view URL] uploading the dataset to R, locate possible recognition areas from TF-X (ideal pattern) with a maximum deviation of 1 nucleotide. [login to view URL] build Position Weight Matrix (pwm) as shown in the lesson. [login to view URL] this matrix build the appropriate sequence logo. Hi, this task looks like one of those typical weekly labs during my Master studies - we had to do various bioinformatics tasks, for instance to align sequences by hand and computationally, make SQL queries, use regular expressions in Python to search for protein motifs or transcription recognition sites, etc. Later, I performed many of these tasks in R as part of my daily work routine. It would be great to get to see the study materials so that I use the exact same method. If this is not an option, I am definitely ready do it my way. I did not understand exactly what is the final day when you need to have the project done but I am rather positive than it could be done in less than 2 days. Looking forward to play with R :) Here are the anticipated steps for the pwm task: - identifying and extracting all the sequences that are potential recognition sites - counting the occurrence of each type of nucleotide at each position of the recognition site. A matrix will be obtained with 4 rows (one for each type of nucleotide) while the number of columns would be equal to the length of the recognition site. - normalizing all the values in the matrix by dividing with the number of sequences -the obtained position weight matrix would then be applied to the apoptosis data set by calculating the score of each nucleotide segment with the same length as the recognition site and filtering by a threshold score.
